PR merged rstudio/DT

make `renderDT(server=)` reactive in Shiny

Right now, the server argument in renderDT() doesn't react to the inputs in Shiny. This PR enables it.

It's trivial but I personally find it's very useful when testing.

library(shiny)

ui = fluidPage(sidebarLayout(
  sidebarPanel(
    radioButtons('server','server',c('TRUE','FALSE'))
  ),
  mainPanel(
    DT::DTOutput('tbl')
  )
))
server = function(input, output, session) {
  output$tbl = DT::renderDT({
    tbl = data.frame(A = rnorm(10), B = rnorm(10))
  }, server = as.logical(input$server))
}
shiny::runApp(list(ui = ui, server = server), port = 6435)

Shell script install fails: /usr/local/bin is not writable

The root issue is the environment variable PATH. If you know how to add a path to PATH, you are all set (add ~/Library/TinyTeX/bin/x86_64-darwin to PATH), and you don't need sudo. The problem is that not everyone knows how to do that on every platform. That's why /usr/local/bin is handy (it is already in PATH).

Use tinytex to compile LaTeX documents

I just realized that #5608 only made it possible to compile .tex files via tinytex::latexmk(), but not .Rnw documents. And I was hoping the intermediate .tex from .Rnw could be compiled through tinytex as well (yihui/tinytex#10). I'm not familiar with rnw_weave::runWeave below, but it sounds like it does the two steps together ("weave" + "compile to pdf"):

https://github.com/rstudio/rstudio/blob/a675c8564ce74baf06dcc702300a21ac6484dd23/src/cpp/session/modules/tex/SessionCompilePdf.cpp#L614-L632

So somewhere inside rnw_weave::runWeave, we need to call tinytex::latexmk() if the preference use_tinytex is true.

I was just about to tell the user who asked the question https://stackoverflow.com/q/61029677/559676 to try the daily build, but after I tested it, I realized .Rnw was not compiled through tinytex, so it won't work for this user (references won't be correctly resolved).

Shell script install fails: /usr/local/bin is not writable

/usr/local/bin is owned by root by default, so the user cannot symlink anything to it.

It seems that this issue has been addressed in R (I don't use R) but is still present with the shell scripts.

Would it be possible to change the install script so as to let the user choose between an install to /urs/local/bin and a local install without running sudo?

Shell script install fails: /usr/local/bin is not writable

Homebrew also uses /usr/local (including /usr/local/bin): https://docs.brew.sh/FAQ#why-does-homebrew-prefer-i-install-to-usrlocal

If your /usr/local/bin is owned by root, there is probably something wrong, which can be fixed by:

sudo chown -R $(whoami) /usr/local/*

If you don't want to do that, you can just safely ignore the error message when the installation script tries to create symlinks to /usr/local/bin.

If you really don't like the harmless error message, use the two additional options in FAQ 5: https://yihui.org/tinytex/faq/

Tex cannot be used by other users

Although TinyTex binaries are symlinked to /usr/local/bin and have the x permission for all users, and because TinyTex installs inside ~/Library, other users cannot run tex even when /usr/local/bin is in their path.

From what I understand, this comes from other users having no rights to access the ~/Library of another user.

formatting functions don't support vectorized inputs any more

DT 0.13 has introduced a strange bug:

library(magrittr)
Data <- data.frame(Class=LETTERS[1:5], x=runif(5), y=runif(5))
DT::datatable(Data)
DT::datatable(Data) %>% DT::formatRound(2:3, digits=c(2, 2))

The first datatable is fine. The second is not rendered at all. The information in the table is output to HTML, but crashes when rendered by javascript, whether in RStudio or in a browser. If you inspect the page using Chrome DevTools, you see the following, if this helps:

Uncaught SyntaxError: Function statements require a function name
    at tryEval (htmlwidgets.js:252)
    at Object.window.HTMLWidgets.evaluateStringMember (htmlwidgets.js:799)
    at htmlwidgets.js:651
    at Array.forEach (<anonymous>)
    at forEach (htmlwidgets.js:55)
    at htmlwidgets.js:576
    at Array.forEach (<anonymous>)
    at forEach (htmlwidgets.js:55)
    at Object.window.HTMLWidgets.staticRender (htmlwidgets.js:574)
    at maybeStaticRenderLater (htmlwidgets.js:698)

The bug is not present in DT 0.12 -- the above works fine with that release.

Formatting functions should support vectorized arguments

Closes #790 I didn't notice that formatting functions support vectorized inputs when implementing PR #777. This PR fixes my mistakes.

Now the below code works.

library(DT)
dat = data.frame(A = rnorm(1:10), B = rnorm(1:10))
datatable(dat) %>% formatRound(1:2, digits = 3:4)

Compile Rnw documents in RStudio using tinytex

In the future, it will be nice to build PDF from Rnw documents using tinytex as well, although I don't think Rnw is still widely used today.

[nitpick] TinyTeX is stated installed even if installation actually fails

<!-- Please keep the below portion in your issue. Your issue will be closed if any of the boxes is not checked. I mean... It's pretty obvious eventually that it didn't run correctly, still it would be a slight improvement if there wasn't a contradicting message.

tlmgr_search fails on r-hub debian

tlmgr_search fails on a debian Docker image from R-hub (using r-devel) with the following error message:

> tlmgr_search("siunitx")
tlmgr search --file --global 'siunitx'
(running on Debian, switching to user mode!)
Cannot determine type of tlpdb from /home/docker/texmf!
tlmgr: running in usermode, did you call `tlmgr init-usertree'?

This causes automatic package installation to break.

tlmgr to install missing Latex pkgs from locally stored .zip

Dear Yihui,

Just a short question.

I was not able to get the right synthax to install TinyTex missing Latex packages from local.zip. I do not have the choice, because of my company firewall. I tried in R using tinytex::tlmgr_install, but it is obvouisly not the right one:

tlmgr install C:\Users\ancollet\Documents\7 - Software\R\Installation_float\float.zip
tlmgr.pl install: package - not present in repository.
tlmgr.pl install: package C:\Users\ancollet\Documents\7 not present in repository.
tlmgr.pl install: package Software\R\Installation_float\float.zip not present in repository.
tlmgr.pl: action install returned an error; continuing.
No connection to the internet.
Unable to download the checksum of the remote TeX Live database,
but found a local copy so using that.

You may want to try specifying an explicit or different CTAN mirror;
see the information and examples for the -repository option at
https://tug.org/texlive/doc/install-tl.html
(or in the output of install-tl --help).

tlmgr.pl: package repository http://ctan.math.washington.edu/tex-archive/systems/texlive/tlnet (not verified: unknown)
tlmgr.pl: An error has occurred. See above messages. Exiting.

What should be the correct one ? I tried to understand from the tlmgr guide, but I am a bit lost with the syntax and these concepts of repository etc.

I also tried to install the package directly to TinyTex in my appdata folder, unfortunately, I am not able to idendity the right "TEXMFHOME" directory to place my .sty and .pdf. In a windows CMD, it gives me:

>kpsewhich -var-value TEXMFHOME
$HOM./TinyTex/.TinyTe./TinyTex/texmf-home

Thank you in advance :)

A suggestion when upgrading TeX Live annual update

仅仅是个建议。

年度更新需要重装宏包。

可以在把旧版本删除之前,先把装过的宏包列表列出来

tlmgr list --only-installed

然后,在安装完新版本后,再把这些宏包全部装上。

或者说,这相当于维护一份常用宏包列表。

也许这个建议(给非 R 用户)可以在用户手册中加一下?

当然如果是 R 用户,这些是自动搞定的……

This is the link to my question on SO.

In this question on SO, I was trying to pass table and plots as parameters to Shiny app, I tried the answer

Reproducbile example:

report.Rmd

output: pdf_document
params:
  plotData: NA
  tableData: NA
  plotCode: NA

```{r}
params$tableData
```
```{r}
eval(parse(text = params$plotCode))
```

```{r}
library(ggplot2)
ggplot(params$plotData, aes (x = carat, y = price, col = color)) +
  geom_point() +
  facet_wrap(~cut)
```

App.R

library(shiny)
library(tidyverse)
library(rmarkdown)
library(tinytex)

df <-  diamonds[1:5000, ]
head(df)
write.csv(df, "df.csv")

#setwd("....") #be sure to be in same directory

    downloadButton(outputId = "report", label = "Generate report")
  ),

      read.csv(file1$datapath, header = TRUE, sep = ',')
    })

    table_rmd <- reactive({
      data() %>%

    })

      content = function(file) {

but it resulted in the following error. I wonder what caused it and how it can be fixed

Trying to install tinytex within my R session I am aware that I do not fullfil requirements mentioned below, but as a total noob with R and tinytex I do struggle with this quit simple installation. Environment is R-Studio (freeware - Version 1.2.1335) with R 3.6.1 trying to install tinytex 0.16 with a non-root user (but with sudo rights) on Ubuntu 16.04 LTS. I experience errors mentioned in attached logs but for some reason I got a working tinytex (installed last year -> v0.9, R-studio Pro (v1.1.456, R3.5.2, Ubuntu 16.04 LTS) on another server. I am totally puzzled and I think I can need some help?

Sorry, but I have no idea. I have never seen the error message "../install-tl-20191006/install-tl: Permission denied" by myself.

Hello,

I'm unable to install some packages on my system. Unfortunately, I have no idea if it's related to TinyTex or to a problem on CTAN or my system.

If I try to get some information for a package, I get:

$ sudo tlmgr info tcolorbox
query_ctan_mirror: Programs not set up, trying wget
cannot contact mirror.ctan.org, returning a backbone server!

/home/usr/bin/tlmgr: signature verification error of /tmp/n5n1NkqSx8/dMDXufg6nC from http://www.ctan.org/tex-archive/systems/texlive/tlnet/tlpkg/texlive.tlpdb: cryptographic signature verification of
  /tmp/n5n1NkqSx8/9owzNeAhRv
against
  http://www.ctan.org/tex-archive/systems/texlive/tlnet/tlpkg/texlive.tlpdb.sha512.asc
failed. Output was:
gpg: Signature made Sat Nov 23 00:54:51 2019 UTC using RSA key ID 19438C70
gpg: BAD signature from "TeX Live Distribution <tex-live@tug.org>"

Please try from a different mirror and/or wait a few minutes
and try again; usually this is because of transient updates.
If problems persist, feel free to report to texlive@tug.org.

Perhaps the problem is the following: I kept my TinyTex installation, but I changed my linux distribution. Because Tinytex was on a separated partition, I was able to keep it. If I have to reinstall everything, there is no problem. But I must be sure I can reinstall everything. This week tlmgr updated some packages but did not complete all updates, and my latex system was broken.

Thank you for your help.

After you change your OS, you probably need to reinstall TinyTeX in the new system. If you want to reinstall all LaTeX packages that were previously installed in the old system, you may get a list of package names in the old system---see the command in FAQ 11: https://yihui.org/tinytex/faq/

对,这是因为 Hugo 后来更换了 Markdown 渲染器,而它并不支持行内脚注:https://github.com/yuin/goldmark/issues/47
